You've missed the point

I don't understand how seperating women from men is somehow good!

That's not what this day is. It's not just for women!

Gnome Women bug-day is good because it provides a forum for women to participate in Gnome, in an environment where their discouragement (be it anti-social behaviour, sexism, or whatever) is actively discouraged.

You're right, ideally, we wouldn't need this. But ask yourself this - if we don't need it, why aren't women currently participating in Gnome to the same extent as men? I can promise you that it's not because "woman aren't interested in Gnome/free software/development/IT".
